Location: Lima Lima Peru

I.                    Background

CIP has sampled
botanical seed of wild potato relatives of various ploidy levels available in
genebanks. A large body of genotypic data (GBS) is available and needs to be
analyzed to assess within accession genetic variability and diversity within
and among species. 

 

 

II.                  Objective

These data will
be used to modify guidelines on sampling heterogeneous Solanaceous genebank
accessions. 

III.                Deliverables

The
consultant will submit to CIP the following deliverables:

·         SNP data matrix generated from already
existing vcf files
·         Estimates of within-accession genetic
variability based on the marker data
·         Between accession genetic variability
based on the marker data
·         Generate phylogenetic tree, PCA and
other diversity metrics
·         Comprehensive report on the results of
the analysis
·         Generate a report on sampling
guidelines for various Solanaceous species based on the GBS data

 

 

IV.                  Time
frame

The consultancy is
envisioned to be complete within 40 days from its start.

Conditions: Consultancy contract will be for
approximately 40 days on a fixed price modality against deliverables.

Requirements

V.                Selection
Criteria

·         MSc or PhD in Computational biology /
bioinformatics with at least 2-5 years of experience.
·         Basic understanding of population
genetics and statistics
·         Knowledge of sequence and genotyping
data in polyploids along with the analysis thereof
·         Experience in data analysis in C,
Python and/or R in a Linux environment
·         Experience with data visualization
tools, such as GGplot, etc
·         Excellent written and spoken English
communication skills
·         Capacity to work independently
